The final flaw that I want to bring up with JAL is that a majority of their international flights land at Narita Airport. This is completely fine, but just know that Narita is more than an hour outside of Tokyo. You will need to take a train like the Narita Express (NEX), a taxi, or an Airport Limousine bus. This is an added cost of both money and time that you may not have considered before.
Flying with ANA (All Nippon Airways) is a good way to land at Haneda Airport. This airport is located right in central Tokyo, and you are minutes away from Shinjuku and Shibuya.
